If your question has to do with CSS, then you would probably want to set 
the links in both columns as vertical lists. See the three /simple/ 
vertical lists at the top of this 
page<http://css.maxdesign.com.au/listamatic/> for ways to do this.

If your question has to do with Information Architecture (organization), 
then it depends on the content of your site, and what you hope to 
accomplish. For example, the left column might contain the navigation to 
the /internal/ pages of  your site. And the right column might contain 
links to /external/ resources that point to sites on the Web that 
pertain in some way to the content of your site
