There may be better ways to do what you want, but I can tell you what
I do in this case as most of my gamekits have cards in them.  The
first thing you can do it to keep a note about where in the tile file
the various card faces are and then just count down the file to make
sure you match up the right front and backs.  As you can tell, this is
rather  tedious.
  Now you could use GTL Editor to break up your tile files into
smaller chunks so that they are easier to keep track of where each
individual card face is located.  The GTL Editor will allow you to
create multiple tile files and then you can break things down into
more manageable chunks.
  Hope that gives you some more ideas.  That window size issue is
tough when dealing with tiles that are bigger than say 65X65 pixels.
