If they're one-sided pieces, you could make the side visible to your 
opponent transparent.

Still creates an issue if 
1) Two-sided pieces
2) You need to move them.

In the first case, you could always create two pieces for the gamebox 
and just swap them in and out as needed.

In the second, all I can think of is cutting a move strictly for the 
hidden pieces and *not* distributing it.  Then make a normal move 
file and inform your opponent that the skip was due to moving hidden 
pieces.
