FYI, the only link setup adds to the Start Menu is Cygwin/Cygwin Bash Shell. All others are added explicitly by the package postinstall scripts, and have nothing to do with the installer. The script that adds the links you're complaining about (Cygwin-X) belongs to the X-start-menu-icons package, which is associated with Cygwin/X -- thus the redirection to this list.
