Had the same problem, found a solution to my problem - it might help others...

Start cygwin and do a df, if this shows mount points other then /usr/bin and
/usr/lib such as /usr or /tmp - then umount  /usr and /tmp.
(Actually I umounted all of them and after reinstalling the fonts the mount 
points were recreated)
Now do the reinstall of the fonts as in the FAQ  (8.4)
