Cygstart is for invoking a registered Windows action for non-executable files (e.g. open or print; see man page for cygstart).

IOW, if double-clicking on an xml file in Windows Explorer would run program.exe, then just 'cygstart file.xml' Otherwise, ./program.exe file.xml should work great (I'm not aware of anything "special" about cygstart wrt GUI-over-ssh issues).
