Not with the current design of darktable. In the long run I could envision a 
way to have extra pixel buffers (mostly alpha channels) that could be loaded 
with the image and passed through geometry changing steps. So you wouldn't be 
able to edit the channel itself (unless there was a module specifically written 
to do that, like an inpainting iop for scratch removal ;)) but at least the 
alpha channel could be used in the exported image. But as I said, that is 
nothing to be expected anytime soon and would require some discussions with 
the other devs first.
