It looks like a problem with the database.
If you use the git-master version, sometimes the changes are not compatible
with the old database and then DT recreates it from scratch.
Two workarounds come to my mind:
1.- Go into the folder ~/.config/darktable/ and rename the library.db to
something else (just as a backup) and run DT again. You will lose all your
database, but it should ensure a new clean one with no trouble.
1.- Reinstall sqlite3 and try again.
