IIUC the nikon-alternate should be applied to all the Nikon D models,
 is it correct?
 My Nikon is D5000, so why the nikon is applied?

Go to the presets, alter the one automagicly applied to your choosing and
save it as a "named" preset with your camera brand-name-...
