... I don't know if it's helpful (and I'm wary of posting to a mailing list
because of that, so apologies if I'm just creating useless traffic) but there
seems to be a way of setting the priorities of starting and shutting down
processes.

There is something called upstart in Ubuntu which, I think, will help you set
this up.

Again. my apologies if this is a red herring.

Can you try manually shutting down the clam software before shutting
down the computer? The freezing problem is certainly because some
program is still registered with Dazuko. (When no programs are
  registered, Dazuko doesn't do anything.)

If module unloading is supported, you can also unload the module
before shutting down. If it says that Dazuko is still in use, then
some program is still running that is registered.

This is an additional step that can be taken. But if all registered
applications are shut down, this additional step is not necessary. It
is only mentioned in the FAQ because some people did not want to shut
down the registered applications before shutting down the
computer. But the correct solution is to make sure all programs are
  shut down first.

There is probably a configuration option in the clam software to add
  excluded paths.
