I have several users (myself included) with will over 5,000 messages per INBOX... I'm using DBMail 2.0rc5, although I was previous using 1.2.x without trouble.
Make sure that there isn't a diskspace problem, I've had some ugly silent corruption with MySQL on full partitions before. Unfortunately, MySQL doesn't complain loudly enough and you might only notice days later. Also, go ahead and upgrade to 1.2.x, it may well fix the problem, especially as you see it happening in conjunction with dbmail-maintenance.
