Welcome to the world of MySQL, where table-locks run amok, and mvcc is still a thing of the mythical 'next version'. On debian, everytime I restart mysql it does a 'FAST CHECK' on all tables. This can take a long time, and it will take a lock on each table, blocking updates on them.
