Can you try this: cd doc make clean make make validate-xrefs ? If this doesn't help: the references that appear broken are ones that doxygen should generate itself. I've seen some older versions of doxygen have trouble with this, but this appeared fixed with newer versions of doxygen. Which version do you use?
