There are two ways, that nm-applet can be started automatically upon login:
1.) an autostart file (which you can disable in "Startup Programs")
2.) via session management (this only happens, if you started nm-applet
manually without the --disable-sm argument)

Check in gnome-session-properties under "Current Session", if you have a
nm-applet --sm-config-prefix ..." entry.
Remove it and press apply.

If that doesn't solve your problem, please reopen the bug.
