Hi,
I found folowing passage in mkinitrd manual.

If both mdadm(8) and raidtools2 are installed, the former is preferred.
At the moment, mkinitrd uses the -D option of mdadm(8) to discover the
constituent devices. This means that only devices that are part of the
array at the time that mkinitrd is run will be used later on. This
problem does not exist when raidtools2 is used.

In my opinion, good benefit for will give an option in mkinitrd.conf, which
configure what tool is used to mount root md device (for compatibility by
default, that should be mdadm).

ii mdadm 1.6.0-3
ii raidtools2 1.00.3-12.2

current mdadm version in testing conflicts against raidtools2,
so anyway it's not possible to be in the situation to choose
between both via the mkinitrd.conf
