The new menu integration is cool but overwrites the ~/.pekwm/menu file,
which may contain a custom structure, and also contains menus for window
frames, etc...
The correct way to generate the menus would be to modify a file as
~/.pekwm/debian-menu which would contain only the application tree,
which would be INCLUDEd, or dynamically included (not necessary imho, a
config reload is cheap for pekwm), by the default config.
It would then be possible to maintain a custom menu config, while still
including the automatic part.
I think that a similar way is used for the automatic generation of pwm
menus.
I'm marking this bug as normal even if there is dataloss (and I can
assure you I lost a fairly complicated and featurefull menu config, as I
assumed that the autogeneration would behave as for pwm).
