Hi Jonathan,
getting back on this bug report from old times - nowadays there are
lots of scripts and tools to handle patches in Debian packages that
are more suited than manual patching.
About the more general question, have a look at the patchutils package
that contains various tools for dealing with patches. For a complete
solution, use a version control system with cherry-picking support.
