At upgrade time I got plenty of lines about

The partition table of hd3 is fine, of course:

# grep hd3 /boot/grub/device.map
(hd3) /dev/disk/by-id/ata-WDC_WD1001FALS-00J7B1_WD-WMATV2542616
# parted /dev/disk/by-id/ata-WDC_WD1001FALS-00J7B1_WD-WMATV2542616 unit s print
Model: ATA WDC WD1001FALS-0 (scsi)
Disk /dev/sda: 1953525168s
Sector size (logical/physical): 512B/512B
Partition Table: msdos

Number Start End Size Type File system Flags
 1 63s 67119569s 67119507s primary reiserfs boot
 2 67119570s 1953520064s 1886400495s primary raid

sdb (the other half of the RAID0) has exactly the same layout, but
grub doesn't complain about any other disk than hd3.

You misinterpreted the messages. It only says that sdX3 is further
subdivided into partitions (or has something that looks like a partition
table) and that the entries in subpartition table are incorrect. Message
was never fatal and was intended to inform about strange partitioning
situation. Anyway I changed the assumption that user is able to
understand the word "nested" and this message isn't shown anymore
