Upon trying to use the "open directory" option (by right-clicking on the
downloaded file in the DownloadThemAll! window), a 'launch application' window
comes up, instead of opening the Downloads folder in nautilus automatically.

What makes you believe nautilus should be the filemanager of choice? it might
be for you, which is why you can choose it and tell downthemall to keep that
decision, but for others other tools might be more appropriate.
