If you have changed the /etc/drupal/6/sites/all/default/files symlink from the 
default target of /var/lib/drupal6/files it is overwritten with the default 
value when you reinstall/update the package.

I think the user should be asked before the link is overwritten if it is 
different from the default or should just simply not be changed at all if it is 
different from the default symlink target.
