The configuration system described in #712011 eventually lets an administrator save configuration. After the configuration file is written, a confirmation box appears stating:
Configuration saved to file config/config.inc.php in phpMyAdmin top level directory, copy it to top level one and delete directory config to use it.

There is no config/config.inc.php. In fact, Save directly writes to /etc/phpmyadmin/config.inc.php. There is no need to copy anything after. However, on Debian systems, an administrator should run pma-secure after saving configuration if he is done.
