Recently, I received an email which is encrypted with a public key which
is not mine (the mail came through a mailing list). When I try to view the
message, mutt asks me for a passphrase--but there was no indication which
key was used to encrypt the message, neither which key it was asking the
passphrase for.

This should be indicated, since it will cause problems if the user has
multiple private keys protected by different passphrases.

This is now solved with gpgme, as pinentry will show which keys is asking the
password for.
