Hi,

gnome-settings-daemon uses gswitchit which can indeed override the X
keyboard configuration which you manually set e.g. in ~/.gnomerc.

If the 
/desktop/gnome/peripherals/keyboard/general/disable_sysconfig_changed_warning
gconf key is set to false, gnome-settings-daemon should ask at startup
whether to keep your X settings, in which case everything overriding
them will be wiped out.
