I turned on showing of backup files (files with ~ on the end) using
gconf-editor, and now nautilus shows them everywhere but Desktop. I'm
using Homedir-as-Desktop feature, but I don't think it does matter.

Not having backup and hidden files shown on the desktop is purely
intentional. You can see them by opening ~/Desktop in a nautilus window.
