When I do Insert -> Insert File -> Ascii as Lines and insert a file into
a Lyx-Code section, Lyx imports the file bug ignores the empty lines, so
that my code comes out all wrong.

True, this type of include and copy-pasting in general follows LaTeX customs,
thought I understand it would make some sense in code-like environment.
In nowadays LyX though when you want to include the code which is sensitive
to whitespacing you better use Insert->File->Child document->Verbatim/Program
Listing.
I will close this bug, but feel free to object if my advice does not solve
your use case.
