There are 2 very similar issues open upstream:

  I am trying to open a large PDF with zathura but all I see is black
  screen. I try to scroll up and down - status bar shows pages are
  changed, but it does not improve the screen issue.

which is what I noticed (but the user doesn't say whether only the
first pages are black).

BTW, this was also with "Intel® 64 and IA-32 Architectures Software
Developer's Manual".

backend"

But note that the issue was also reproducible with the poppler backend,
as used in Debian. Other users confirmed the issue, each time with a
large PDF file. Last week, a user said

  I am experiencing similar issues. I was also trying to view that
  same ARMv8 reference that lead me here. I can't see any pages until
  about page 6000 or so when it does finally render a page. [...]

So, like in my case, after some page, the issue disappears.
