Unfortunately this is a long-standing problem: laptop mode tools does not support automatic switching on PMU hardware (which means Apple notebooks). I tried to add this support earlier but I ran into lack of cooperation of the pmud maintainer. I'll try to build a workaround for the next version of laptop-mode-tools. Until then, you can add the following line: /usr/sbin/laptop_mode auto to the file /etc/power/pwrctl.local, and things should work as expected.
