The new logotype is smaller than the old one, but it still scales up only, not down. So the situation has improved somewhat, but I'm still unable to shrink the window so that only the playback related controls are visible.

Do you still get this issue with the new version/logo ? Totem should
memorize its size and position when you close it, does that work ?
What's the output of a "gconftool-2 -R /apps/totem" ?
