I have looked at the primary group filter issue in gosa 2.6 again more closely and found the following filter definition:

 <element>
    <type>checkbox</type>
    <tag>PRIMARY</tag>
    <default>true</default>
    <unset></unset>
    <set>(!(objectClass=gosaObject))</set>
  </element>

So, this filter expects that all primary groups lack objectClass: gosaObject, but that all non-primary groups have objectClass: gosaObject set.

However, primary _and_ non-primary groups in gosa-2.6 get created with objectClass: gosaObject _not_ set. So the fix for this issue maybe introducing gosaObject as objectClass for non-primary groups(?).
