I don't think it's such a severe issue.

First, as you stated, it isn't technically an FTBFS; it does not keep you from building binary packages from the sources we provide. It just keeps you from creating *our* sources from the ones that upstream provides. But TTBOMK it is nowhere required that cleaning up upstream sources must be possible without quirks or even with Debian main only.

Second, it is trivial to fix this issue by creating a symlink at the right place in debian/fix-upstream.sh.
