Can you please ensure you don't have some message like this one:
There is only one alternative in link group fpc.cfg
(providing /etc/fpc.cfg): /etc/fpc-2.6.0.cfg
Nothing to configure.
update-alternatives: warning: forcing reinstallation of
alternative /etc/fpc-2.6.0.cfg because link group fpc.cfg is broken
update-alternatives: warning: not replacing /etc/fpc.cfg with a link

Indeed, Squeeze was shipping a plain text file, while the upgrade tries
to use update-alternatives. This will not work if user choose not to
replace the old file.
