The "Show Desktop Notifications" checkbox in the owncloud sync client results in the setting being saved, but it doesn't appear to have any real effect on the actual notifications: they keep popping up on session start and whenever something is synced from the server. A quick read in the code reveals that the setting is only checked in the Application::slotShowOptionalTrayMessage method (in src/mirall/application.cpp), but that function is never called; instead, all notifications go to Application::slotShowTrayMessage. In other words, there is code to make some notifications optional, but none of the notifications are actually marked as such. This seems to still be the case in current upstream git.
