I checked my last debian box. It currently has emacsen-common 2.0.3 and is missing that /var/... file. Thus 3 of my 4 machines were affected by this issue.
There's likely a problem involving at least an upgrade path to the latest emacsen-common via 2.0.3. I tried running a small simulation, replaying the upgrade path, but couldn't reproduce the problem.
