I can't seem to reproduce this. On unstable, I installed doc-base, purged ruby-xapian, then reinstalled it, and I don't get this message, or any other unexpected messages. I wonder if you had ruby-xapian 1.2.15-<something> installed and got this when you upgraded to 1.2.16-2? If so, this is probably due to #722096, which resulted in multiples versions of the docbase file being shipped, and which was fixed in 1.2.16-1.
