Your package embeds a copy of jquery; if possible, you should depend on libjs-jquery and replace the embedded copy with a symlink to debian's jquery. It looks like the documentation can be built from source using doxygen, so please generate the docs at build time. Leaving standards version set to 3.9.5 is fine; that warning will disappear once you use an updated version of lintian.
