Hi, I had the same problem, i.e. the popup window of gnubiff became only a few pixels high after upgrading gtk+ from 3.6.3 to 3.8.7. [I use gentoo.] Downgrading gtk+ back to 3.6.3 fixed the problem. I hope this provides a clue.
