As for the version 3.8.4 from Jessie, it is partially fixed, i.e. neither custom shortcuts, nor predefined ones, like Ctrl+Alt+l do not work while the alternate layout is switched on. But the issue, while shortcuts were suddenly stop working until gnome-shell is restarted, seems to be fixed.
