I followed carefully your instructions in order to replicate this
behavior with both 1:2.6.1-2 and 1:2.6.3-1, but I did not get the
problem that you describe. In both cases, GnuCash correctly sets the
"Orphan-USD" account, and does not clear the amount.

Can you please verify that you can still reproduce this issue? Is there
something specific about your setup?
