Hi, I've got this issue too on my laptop with HD6630M (again hybrid graphics with Intel).
I'm able to see cursor in OpenGL apps/games. But not in desktop. When I delete /etc/X11/xorg.conf generated by aticonfig cursor appears again, as fglrx is not working.
