Could you attach (or send privately if there's confidentiallity concerns) apt's term.log and history.log for that upgrade session? Or do you know if you had apt between 0.9.9 and 1.0.6 (both inclusive) while doing that upgrade? Unfortunately I should have asked at the time, but do you happen to have the status file for that failure, or for the state before the upgrade session, if not an explicit backup maybe one from /var/backups/?
