Thanks for the patch, I included it with a few cosmetic changes. I don't
really know xindy, so maybe this doesn't work fine. Feel free to try the
current version from the darcs repository at
<http://www.pps.jussieu.fr/~beffara/darcs/rubber/>.

Replace that with "index.tool (default) xindy".

And you can remove "(default)" if the options apply to all indices.
