Is this still an issue?

As Thomas said, this can be configured via /etc/dhcp3/dhclient.conf.
It's quite hard for ifupdown to tell DHCP what MTU to use. Also, the
DHCP server can give MTU information to the DHCP client, and
isc-dhcp-client honors that as far as I can tell, so perhaps that is the
best solution.
