Three to four thumbs way up. That is exactly the way forward. Only thing to add is that IIRC the BioConductor folks also have a package for R + hdf5: http://bioconductor.org/packages/release/bioc/html/rhdf5.html I am not a user of HDF5 so not sure if this is preferable over h5.
