I've been hit by this today. One hack that comes to mind to solve the issue where ifdown chokes on the inet6 section because the bridge is already gone would be to process the iface stanzas in reverse order when doing ifdown.
Assuming a config that has the inet(+bridge) stanza before the inet6 stanza, during ifup the stanzas are processed in order: the inet stanza is processed and the bridge is set up, then the inet6 stanza is processed and inet6 addresses get added. On ifdown, first the inet6 stanza is processed and the inet6 configuration is removed, then the inet stanza is processed, ultimately leading to the deletion of the bridge. Having said that, I do like Nick's idea of having a single block per interface that is able to specify both inet and inet6 configuration together. The syntax would need to be able to handle dhcp/auto/static options for inet/inet6 separately; maybe I have DHCP for IPv4 but want to configure IPv6 statically, for example.
