Yes, over the past month, there have been a number of revisions of the
Debian Samba package, and significant bugs related to the FHS patch were
found and fixed.  This makes it very difficult to know how to help you
without confirmation from you of the exact package versions that show this
bug.

When you say "master browser", do you mean domain master browser or local
master browser?  How do you have the machine configured, and how have you
verified that it is the master browser?

You should be able to get previous samba package versions from
<http://snapshot.debian.net/>.

If you have a box that is running unmodified Debian packages and is showing
this workgroup problem, yes, I still want the ls -l output along with the
version number of the samba package you have installed.
