Most settings are saved, but output->adjust output is odd.

Yes.  This was, I believe, fixed in the latest 5.0.0-rc2 release,
which is now in testing and unstable.

Please could you check if you still have the problem with the current
version?

I seem to have version 4.3.99+cvs20060121.dfsg.1-1, which doesn't
have the problem.  I just tried to change some settings, and they were
retained as I restarted gimp. My apt can't find any 5.0.0 version,
perhaps amd64 is different?
