Could it be as simple as the second option in https://bugs.freedesktop.org/show_bug.cgi?id=94508#c11 , namely arrange for system-config-printer-applet to connect to the X display so that it gets killed when the X session exits? Maybe that can be done without the full overhead of inserting an icon into the notification area, which I understand the applet deliberately avoids doing until a job has been printed?
