That's why it's still possible to reinstall it manually. But obviously the
software can't really know if you deleted the file by mistake.

Yes, but it's been provided by two different packages. First by xfce4-
keyboard-shortcuts, than by libxfce4ui-common. That's why the second one is
obsolete, xfce4-keyboard-shortcuts doesn't provide it anymore.

Just remove that package, which is marked transitional and can be safely
desinstalled.
