The tilde is sorted before empty, so that 2:3.3.16-1~ < 2:3.3.16-1+b1, and the conffile is not removed. https://man.cx/dpkg-maintscript-helper says: "For example, for a conffile removed in version 2.0-1 of a package, prior-version should be set to 2.0-1~."
