I disagree as I don't think what you describe is the "data loss" we assign the severity "serious" to - qtpass itself does not destroy any data. Humans/scripts who might not notice that files where added/changed by qtpass (obviously only by human interaction) without committing the changes might override the changes made by qtpass which might lead to data loss.
I agree that qtpass could have better defaults but this is a feature request -> severity "whishlist".
